1: Contamination. Doctor Jones got a lil sloppy. 2: Hoax, or a natural formation (see face on Mars). 3: Storage vessel for scrolls, nothing more. 4: Proven 19th century hoaxes. 5: Actually a fascinating possibility. 6: Pareidolia, nothing more. 7: Hoax. Even admits to it. 8: Plain and simple bullpoo. 9: Ancient people had thousands of years to get good with stone. 10: XKCD covered this. Medieval DnD book. Or some other similar work of fiction. 11: Just because we haven't FOUND anything else that complex from that time, doesn`t mean there wasn`t. Maybe they had mechanisms like that in abundance. Ancient people were as smart as we are. 12: Natural process, caused by water over a lot of time. 13: Some ancient guys carved giant stone heads. Others built pyramids. These guys carved stone balls.
Small models of winged things are not necessarily models of planes - those models could easily be of animals (not necessarily real ones). Even if they were models of planes, that doesn't mean that real planes existed in those days. People (same as us, remember) can conceive of things that can`t be made with existing technology. Teleporters. Replicators. Light sabers. Warp drives. Etc.
Antikythera mechanism...ancient Greece was home to the most advanced education in the world at the time. The mechanism contains nothing that we don`t already know the ancient Greeks knew, including the errors in their knowledge (it`s a geocentric model - even though some ancient Greek philosophers had proposed a heliocentric model, the geocentric model was still dominant). The skill needed to manufacture it was lost - so was a great deal more from that period of time. Not a mystery.

So...very skilled stone working during the stone age is evidence of aliens? Really? That makes sense to anyone? Stone was the key material in the stone age - is that news to anyone? Humans are intelligent and highly adapted to tool use. Why is it even slightly surprising to anyone that experts could work stone with an extremely high level of skill in the stone age? We're not talking about early hominids here - they were the same as us.
I think that`s the problem - people today tend to think of people in the past as being somehow more primitive. They weren`t. Their technology was, but that`s not the same thing at all.
