Antikythera Mechanism was most likely made by Archimedes or someone in his circles at syracuse, reproduction was made like Hiev said and it was a star chart, moon phase clock of sorts.

Taos Hum - Psychological effect, no actual sound.
Sea of Galilee structure - Found in 2003, as yet unexplored since it's underwater. Made on land 2,000-12,000 years ago, then sunk.
Antikythera Mechanism - While some parts are missing, working reproductions of it have been made.
Paleodictyon nodosum - You can`t say it hasn`t been found AND that it hasn`t evolved at the same time.
Godzillus - It`s a 3 year old find, a bit early to be calling it a mystery.
The Upsweep - Better known as the "bloop", now known to most likely be an icequake or icebergs scraping the ocean floor.
Placebo Effect - No actual healing occurs, merely psychological relief.
Dark Flow - May or may not exist.
Kepler-78b - Astronomers say it DIDN`T form there.
Naga fireballs - Shown in 2002 to be tracer fire from soldiers on the Lao side of the river.

Yes these are all unexplained... right now. Go back 150 years, and tell them we make ships out of iron, with more people on them than most cities (of 150 years ago), power them with miniature stars, and use them to launch machines that are capable of flying under their own power faster than the speed of sound. You'll be lucky if they wait to burn you at the stake and don`t just kill you where you stand.

The Baltic Sea anomaly is a good find and I think tops anything on this list.
