Given that she's got a huge dedicated fanbase who have made her rich and famous, I don`t think it`s fair to say that Stephanie Meyer can`t write well enough to have the audience side with the protagonist. I think she writes to suit her audience and thus her success. Having fans siding with different characters is a key part of the ongoing marketing of the product. Since the large majority of her audience are lust-soaked female adolescents and young women, "OMG JACOB IS LIKE SO HOT!!11!!1!" is exactly the right attitude for her to be writing for.
It can`t be luck that she hits the target so often, so it must be skill.

Harry Potter is all about confronting fears, finding inner strength, and doing what is right in the face of adversity. Twilight is about how important it is to have a boyfriend. - stephen king
I would also like to note that when the protagonist who is supposed to have the audience's support (edward) has his girlfriend stolen from him by some rando werewolf, twilight fans become split on which guy to side with. Why? Ask any twilight fan: "BECAUSE OMG JACOB IS LIKE SO HOT!!11!!1!" Stephanie Meyer cant write well enough to have the audience side with the protagonist.
