They stop being a private organization when they receive tax payer generated government funding, auburnjunky. So no, they can't exclude whoever they want.

Luckily your taxes don`t go to them, because they are a private entity.

The being said, that they are private and all, they can let whomever they want join.

Demonstrably false. And it has been done. Penn & Teller wrote letters to several scout leaders, posing as a family who wanted their son to join the Scouts, but were worried because their son was an atheist. They received several replies that said things like "a spiritual component is essential to a moral life" and "The Scout Code mentions duty to God above nation, others, and self". In other words, these scout leaders, many of them high ranking officials of the organization, were saying "don't bother joining if you don`t believe in God".

Now, it`s true they also received many nice replies from leaders at the local level that said it wouldn`t be an issue. However, the organization is now essentially run by the Mormon Church, and if the higher-ups find someone may be an atheist, they will move to kick them out, be they leader or even a child scout.
